I have sugar malabsorption from being pumped with antibiotics as a kid (I lack the bacteria needed to process sugar so my body panics and yeast throws a party).

My case is probably the blue mixed with bile from the malabsorption. Your son should be fine after cutting down, if not, get him checked for irritable bowel syndrome. Maybe a wheat or gluten intolerance, too (trial and error diet). Lucky Charms doesn't have wheat, but wheat in the diet can cause malabsorption. Food coloring effecting poo can be one of the first signs, or it could be he had so much food coloring that it was unavoidable.  | Symptoms: Diarrhea, Green Stool

Any cereals with food dyes like Cap’n Crunch, froot loops, trick, lucky charms cause stomach issues. Try to avoid cereals with those food dyes. After avoiding them i don’t have those same issues.
